According to the game's manual, there are two living (not robot) enemies that you can't get away without killing, so that's not possible. And also according to the manual, the limit is five people per stage, you can kill as many and still the story will be influenced by your pacifist behaviour.

you don't need to be pacifist to play hero3d, it is enabled after you kill the assassin in the hall of Tasen history (it's not named that, but it contains the Tasen history logbooks)- before you kill him iji will claim the terminal to be malfunctioning.

Aha so that was why I didn't find it the first time.

BTW, apparently assassins don't count as kills (I checked it in section 9), because (according to a log in that section's "deep level") they're supposed to withdraw when they've taken heavy damage (not only Asha), so even if they leave nano or ammo behind, you haven't truly finished them. (Pesky bastids.)
